Oh yes. I agree it is valuable to question those foundations. But it's equally risky to abandon them entirely as to never question them at all, as often the status quo was serving some valuable purpose, even if most of the people supporting it didn't know what it was. You ideally need a constant cross-check.
And yes, I agree Harry represents someone who tends to the hyper-rational, and it's completely plausible that he share those flaws, but it's still deliberately possible to see the real-life opinions infused into him. The fic does often point out his flaws, both in text and in the introduction, but I get the feeling that although the author is aware of those, he hasn't actually worked through them as much as he'd like.
