My parents car sometimes locks itself if left unattended (um, I'm sure there's logic behind when it does this, but I don't know what it is). So I would tend to not wish to leave the keys in an unlocked car, in case the car became locked.
Also if you want to leave the car unlocked to get stuff out of it/put stuff in it, you may not want to leave the engine on while you do so. If you take the keys with you that makes the car harder to steal (hotwiring a car is really rather hard).
