OK, I'm up to 10 Billions cookies a second, and am running out of upgrades I can afford and am starting to get diminishing returns. Should I go ahead and buy the upgrade that says "Warning! Do not buy this upgrade! You will regret it!"?

Yes. With appropriate use of the ensuing mechanics, your overall (as opposed to nominal cookies per second) cookie production will skyrocket.
